Many anti-inflammatory side effects can be prevented if patients take such medications according to the label directions. According to the Merck Manual, a pharmaceutical reference book, anti-inflammatory drugs such as ibuprofin, naproxen and ketoprofen can cause minor problems, such as dizziness, but if taken in high doses or over long periods of time, they can cause problems with the gastrointestinal tract, the heart, the kidneys and the liver.

Digestive Problems

All anti-inflammatory drugs can inflame the tissues lining the digestive tract. If such drugs are taken according to label directions and are not taken for more than a week, minor discomfort and irritation go away on their own. The American College of Gastroenterology, a professional organization for doctors specializing in diseases of the gastrointestinal tract, reports that NSAIDS and aspirin may cause bleeding and ulcers.

Circulatory System Problems

The American Academy of Family Physicians reports that taking non-steroidal anti-inflammatory drugs over a long period of time may increase the risk of heart attacks and strokes. The Merck Manual adds that patients taking higher doses of anti-inflammatory drugs are also at increased risk for blood clots in the legs.

Kidney Problems

Anti-inflammatory side effects can also include kidney problems. Doctors look for fluid retention, a sign that the kidneys aren't able to remove excess water efficiently from the blood, and may conduct blood tests to assess kidney function in patients taking anti-inflammatory drugs over long periods of time.

Liver Problems

The liver breaks down drugs and toxins in the body, and anti-inflammatory drugs may overwhelm the liver if patients taking them also drink alcohol. Jaundice or yellowing of the skin and eye whites indicates liver damage.
