Aciphex and Protonix are medications used to treat acid reflux. According to Drugs.com, Aciphex treats the acid reflux that results from gastroesophageal reflux disease (GERD) and Zollinger-Ellison syndrome. Protonix treats reflux that is due to erosive esophagitis, a condition in which the esophagus is damaged.

Both medications are proton pump inhibitors (PPIs) that work to decrease the quantity of acid in your stomach.
Side Effects
Drugs.com says that both Aciphex and Protonix typically cause a headache, stomach problems and diarrhea. Aciphex can also cause a rash and itching skin (pruritis). Protonix can cause gas, nausea and vomiting.
Use
Aciphex is a tablet that must be taken as your doctor prescribes. Typically, you will take this medication for four to eight weeks. Protonix is also given as a tablet and as a fluid solution when using a nasogastric feeding tube. Like Aciphex, Protonix is typically used for eight weeks.
Overdose
Both Aciphex and Protonix are not expected to cause any life-threatening side effects. Their specific overdose symptoms are unknown, says Drugs.com.
